It’s my favorite post of the year!!! Every year I update and post my favorite Halloween Lunatic Labs tradition! Ironically with everything going on this year I almost forgot to post it, which seems to have been the case last year as well (see the theme?!)! In any case, today we bring you the science fact behind the undead. Zombies, those brain loving little things are everywhere. Sure, we are all familiar with the classic zombie, but did you know that we aren’t the only zombie lovers out there? It turns out that nature has its own special types of zombies, but this isn’t a science fiction movie, this is zombie science fact! And sometimes fact can be scarier than fiction. Well it’s the weekend! Which means work, because of course it does. If it weren’t for the fact that I’m doing both work-work (as in working in a hospital) and PhD work (school), I would have my weekends (mostly) free for myself, but since I want to graduate soon, there’s a lot that needs to happen. Order of operations matter and today I’m going to talk about my plan to get the first phase of my dissertation data finalized. And it needs to happen quickly!

It’s been a very long day, but somehow not a lot got done. Ever have one of those days? The kind where you’re working from sunup to sundown and somehow nothing got accomplished. I guess there was forward progress, but it feels too slow and right now, I really can’t afford to go slow. If I’m lucky, tomorrow will be better, if not, well then I’m not sure.

Well I’ve barely got the second generation of my “big idea” done, in fact it’s not even completely finished yet, but I’ve already got plans for another iteration. There are several parts involved in making this happen and there are always ways to improve upon the design and create something better. So, with the first round done and tested and the second being completed, I’m already thinking about what to do next. Would it be too much to say it’s going to be… big?

Okay there’s a few days between now and the incredibly complex and labor intensive experiments we have coming up on Friday, so there’s a high chance that this will be a multi-part discussion, hence the title of the post for the day. We’re rapidly approaching the big day and there’s so much work that needs to happen I’m starting to get a little nervous that I have enough time to do it all. To add to the chaos, there are other experiments happening, that require equipment that we’ll be using for Friday, so there’s no way to setup early.

Ideas are perfect, but the first time you realize that idea it’s often a mess. It’s still an amazing thing that didn’t exist, but it’s never as perfect as in your imagination. You have all the parts, everything fits just the way you want, and it works exactly how you expect it to work, until it becomes a reality. Then it just becomes painful.

This is a little late, but for the past few weeks I’ve been taking my time working on some of the “big idea” dataset we collected a while ago. The first of many, I hope. There’s been a lot of work, but it doesn’t feel like much because it’s all behind the scenes stuff. Kind of like you can build a home, but until it’s finished it never really looks more complete. Well at the beginning of the week I finally had some answers, while there are still a lot of questions, so far so good.

It’s been literally months in the making, but we finally have the equipment I need to start my dissertation and even though it’s the weekend, I’m making a special trip to campus (it’s been like a month since I’ve been there) to test out the equipment and get things ready for my first set of dissertation experiments! I’m hoping things go smoothly so that I can get the data needed, but as with all things, some assembly is required.

How can someone work and go to school at the same time? It was a question I asked myself anytime I came across someone doing it. I imagined it was hard, there’s a lot going on with being in school alone. It’s literally a full-time job and while the pay is crap, the workload is every bit as real as any other job you would get. So for a long time I considered myself lucky that I was in a position where I could focus on school alone. I didn’t think I could do both. Then last year all that changed.

Maybe the moon was not in the correct spot. Maybe the earth’s tilt was not optimal. Maybe we should’ve just called it a day. But for whatever reason, anything that could go wrong, did. We do our best to prep for these kind of events, but some days, nothing goes right. Today was one of those days and as frustrating as it can be for the experimenter, I’m sure our participant wasn’t thrilled about the constant problems either.

Programming, you either love it or you hate it. Okay, let’s be honest, you either hate it or you tolerate it. There’s just so much to keep track of and as you start tacking on more and more, it can quickly become overwhelming. What’s worse is when you don’t have a whole lot of time to make sense of it all, you just push ahead as quickly as you can. Something has to give, it’s just a matter of what.

Well it happens I guess, after looking through my posts, I haven’t seen one where I discussed another paper I’m working on (because there always seems to be many). I am like 82% sure I’ve mentioned it in passing, but I can’t find a post on it, so today we’re talking about the forgotten paper. Don’t worry we’ll come up with a better name before I finish the post, but for now let’s talk about why it slipped my mind.

Things we’re looking good. They were, but the longer the experiment the more gremlins come out. If you’ve ever done any sort of research you’re familiar I’m sure. You test and retest equipment over and over, but no matter how many times everything looks happy, well the day of the experiment everything goes wrong that can go wrong. It’s amazing we can even do science with our little gremlin pals just waiting for us to try it.

With fancy computer equipment comes annoying computer maintenance. Today has been a challenge! Thankfully finished, mostly. It’s been roughly six months since I took the plunge and built my own custom watercooling loop for my computer. Since today is the first flush, I figure I can tell the story and talk about how it went. Spoiler, it went both better and worse than I expected.

Well yesterday, after four long years, I got to open up about the robot I built and it made me realize just how many design changes I went through to get the final product. Technically it’s not even the “final” product, it’s just where I stopped and the next person took over. There’s still a lot of work left to be done with the design, but looking through all the photos of the process, I realized just how much work that robot really was.

It’s been a super busy week, but we’re not done yet. That’s right, my inability to say no to things has come back to haunt me! It’s not that bad though, two 15-minute talks to two different groups and that’s the extent of it. So you know not too bad, but I do enjoy doing some science outreach when I have the chance anyway, so not totally a bad deal.

Okay that isn’t really what happened, it was more measure once, realize the piece is directional, measure a second time, realize that the direction doesn’t matter, and after about three times finally making the cut. Then freaking out because you’ve now marked the piece three different times, but you cut the right mark… right?

Today was the day we pitched a proposal to two of the doctors that can help make my “big idea” a reality. It did not go anything like I planned, some of what happened was funny, some of it was horrific, but mostly it went how it needed to go. Things never go as you plan them, but this was just completely off the rails.

Logically I knew I would get a response sooner or later, I mean you submit something to a journal and you’re going to get a response. Even if it’s just a screw you, you hack. Can you tell I’ve already had several of those? Well yesterday I finally got the email about the paper I wrote on the work I did in my Masters degree days, which feels like a very long time ago now that I’m almost done with my PhD. The news is good, but I’m going to be cautious.

Well today has been one hell of a day. It’s a long story and we’ll get into it, but I had to once again do some car repairs. It got me thinking about others who may not have the skill to do that or other things that feel very necessary for living, but I’ve had a hard life and so you have to learn the skills that others may not have needed.

Well it’s day two of the big computer watercooling loop install and I’m already running into several problems. Some of them can be fixed quickly, while others… let’s just say I needed to get different parts so I’m in the process of doing that. As promised, there are tons of photos and explanations of everything I’ve done so far and why this is turning into a headache. Sometimes doing a custom job means getting extra custom.

Well this is an unexpected post, but here we are. I’ve officially submitted my second paper, but it’s not the paper I was expecting, it was one that I thought was going to be a while. Instead I got an email from my former PI letting me know it was ready to submit and to go ahead and do it, thus as of yesterday afternoon, paper number two is now in review.

Well if it isn’t the consequences of my own actions. Or maybe not, maybe I’m just unlucky. I am once again having desktop computer troubles. It’s the return of the heat issue, thankfully this time I caught it somewhat early (I think). Since this seems to be a reoccurring issue I think we’ll try to fix it with a slightly more permanent solution. The problem? The cost, this couldn’t have happened at a worse time, but not all is lost, at least not yet.

Today has been incredibly busy, but incredibly frustrating. So far next to nothing has been accomplished towards the work I have to do, but I did help a few people out and we discovered some interesting issues with some software the lab uses. Okay not issues exactly, it just doesn’t work the way we thought it did. In any case, there has been a lot of running around and doing things, just nothing productive for myself. Some days are like that though, hopefully I will have better luck tomorrow or maybe even later tonight.

I’ve had a breakthrough! I’ve been working for months on a problem and I probably could’ve come up with the solution sooner if I hadn’t been trying to force it. Maybe I’m weird, but I find the easiest way to come up with a solution to a problem is to just walk away from it. I don’t always do it, but I always end up regretting that I didn’t just step away from the thing long enough to get the full picture.
(more…)Intro to MATLAB – Part 3
To debug or not to debug. Just kidding you’re always going to need to debug. My class has officially ended, so this weekend we’re posting the last two parts to the four part Intro to MATLAB series. This lecture I taught my class how to use the debugger in MATLAB to solve any sort of problem they may run into and how to make sense of any issues they had. Unfortunately this means there is no code associated with this class, but we can still go into detail. The best part about being able to debug is that it makes you look like a coding god, so it’s a skill worth learning.

Well I slipped through the cracks yet again! It hurts me to admit that I’ve probably earned this one. The 7th annual BRAIN initiative investigators meeting is coming (in June) and I was selected for a Trainee Highlight Award. Is it a big deal? Probably not, but I’ll take a win when I can get it. Today we’re going to dive into what exactly this means for me and why even little victories should be celebrated. Is it a little victory? I mean they did pick me, so what does that say about them?

Well now, part of the work I needed to get done this week involved making some new figures. Actually I had added work dumped on me yesterday that I got done just as quickly thankfully. However, there’s a bunch of other figures I need to make that are due… tomorrow! Ah! So of course instead of actually making them I’m here to talk about how big a pain figures are and why we (the scientific community) stress out about them so much.

I haven’t spoken with my Co-PI about this yet because I’m angry. Like fist balled, white knuckled, want to scream into some endless void angry. This was not the post for today, but I’ve learned a long time ago that I should get things out instead of bottling it up and letting it eat me alive. It’s the reason I’m still here today and one minor step to my success in not falling into the abyss that is depression. I am angry and I need to chose my next words carefully, because as you’ll see, I have no power here.

If I could make a comedy TV show about my life, I would call it my two PI’s and I would get into hilarious situations while trying to make both of them happy. Mostly you would see me get a lack of sleep and sort of feel like I’m running on a treadmill, going as fast as I can, but getting nowhere. It’s not all bad and I respect my two PI’s, but there’s a saying about having too many hands in the cookie jar and sometimes it feels like that’s what is happening. It’s a lot like the old game “telephone” where I’m given information to pass along between the two, so we’re all going to meet… *cue dramatic music*

As promised today we’re talking statistics for experiments! It’s more interesting than it sounds… okay it’s exactly as exciting as it sounds. Depending on who you are that’s a lot or not at all. No matter where on the spectrum you fall, knowing how it works is useful. So we’re starting at the beginning and discussing what a hypothesis is and how we test it.

This morning I woke up to some good news! I got an email letting me know that the journal paper I’ve been working on has been submitted. It’s not the end, it’s only the beginning really. It needs to be reviewed before we know the outcome, but I’ve spent the past ten months or so writing this damned thing, so this is a huge moment for me.

Today was the finish line, like it or not the R21 grant had to be finished. My Co-PI seems happy enough about the outcome, so we’ll have to wait and see what the result is, it could be several months before we know anything. It was a marathon of work, data process, experimenting, and now… nothing. I’m finally done so I can actually focus on other projects, which is the topic of the day!

It’s been a crazy week, more so than usual! The R21 grant I’m writing is due to my Co-PI today, it’s our self imposed deadline. It’s not THE deadline, but it might as well be in my mind. I’ve processed most of the data from the experiments and yesterday I said we would talk about the result from finding an error in my code. Well let’s talk about it!

Yesterday we had a problem. My data was not playing nice. It decided that I didn’t really have what I thought I should be seeing and that left me… anxious to say the least. Since this is all so new, one misstep could ruin everything. To make things worse, there was one of three choices and none of them were good news.

Today we’re making a movie! Okay, it’s not a movie persay, it’s a virtual outreach project I’ve been tasked with by my main-PI. Unlike most outreach I do, this is going to take some planning, a bit of script writing, a easy to do exercise that can be followed at home, and lastly a little write up on everything going on. So when I say some planning, I mean a LOT of planning!

Ever have one of those days that is so packed full of stuff to do you don’t think you’ll get a chance to eat? Well today is one of those days for me, I’ll be busy from morning to evening today between my experiment and class I don’t get a break! Since that’s the case, I think we should look at what’s on the agenda for the day in a bit more detail and how I plan on managing my time so that (hopefully) I won’t be late for anything.

I mean really, really awkward. Thankfully since they are non-invasive experiments the risk of serious injury is almost zero. With all the COVID excitement going on around here, I haven’t had the chance to share my experience about one of the coolest things I’ve had the chance to do thus far in my career! Since starting my PhD I feel like I’ve had all sorts of interesting experiences and while they haven’t helped me publish anything, I’ve learned a lot. Making a jump across fields like I did (design engineering to neural engineering) has had a steep learning curve from the start, but almost three years in and I’m feeling good about the decision.
(more…)I’m going into surgery… sort of!
Okay well this came out of left field, or rather happened faster than I thought it would. My Co-PI and I had discussed just last week seeing some of how the more clinical stuff gets done in terms of electrophysiology and invasive monitoring. He suggested I shadow some of the doctors while they are performing surgery to see how they do the things they do and now I’m about to get the chance to do just that. Yeah, that’s a lot of doing.

I’m slow at woodworking. Probably because I’m new(ish) to it and because I like to take my time and think through what I’m going to do before I do it. At this stage though, I’m limited to the progress I can make based on the number of clamps I have and the amount of time it takes for the glue to dry. That doesn’t mean nothing has been done since I last posted a few days ago though, in fact I’ve made quite a bit of progress and I’m about to move on to the next steps.

It’s been an exhausting year! I’m feeling kind of at a loss about what to write so instead of trying to come up with something I think I’ll just give an update on my woodworking project along with some photos. Overall I’m happy with how things are progressing. I’ve got the frame almost completely glued now and I’ve cut some of the wood for the front as well as the wood for the top.

It’s the day after Christmas for me and blah! The holidays are an excuse to eat like garbage and let me tell you I feel it. Yesterday I did absolutely nothing above what I needed to do. Basically no work, school, home, or otherwise. It was nice, but I get antsy so today I’m planning to do some work on a project I started over the summer.

Well I’ve finished with the new dataset I collected for my PhD project, it was a fast analysis so there is still a lot more I can do with it, but I’ve finished at least the initial processing and plotting. Overall it’s good news so now I’m just waiting to hear back from my Co-PI to confirm my findings or more than likely temper my excitement.

It was bound to happen eventually, some good news for today! I had a meeting with my Co-PI and we went over the latest findings in the dataset I’m processing for my “super secret” technique and I have to say it went much better than was expected! He’s excited, I’m excited, we’re excited. The issue is we don’t know what any of it means, but I think that’s why it’s so exciting!!!!

Help, I’ve fallen into a coding hole and I can’t get out! Okay, to be fair I actually DID get out, but at the time it felt like there was no hope and I would be trapped banging my head against a wall trying to figure out what I was doing. Today I figure we can discuss how I code and what my idea of a coding hole is, it will be a fun break for me.

Today marks another day that I got to collect data for my project. The good news is we got a LOT of it, the bad news is I got a LOT of it! Okay, only semi-kidding about that last part. I’m happy I have more data than less data, but it’s also a busy time so I don’t get to process it until I finish all this other work.

It’s time, my data and the results from the experiment are due today. Okay, if we want to get technical the due date is tomorrow. HOWEVER, and that’s a big however, I need to get it to my PI today to review before I submit it. Which means he needs to see it today so I can send it off to the center for review.
